This is how I'd structure it. I think - I'm no expert on semantic HTML. The <section> tag is used for generic 'sections' where a 'header' or 'footer' or 'article' or something else is not applicable. I guess you can just replace it with a <div> as well. So if you're already using <header>, there's no need to over complicate the markup and add a nested <section>. Keep it as flat as possible :)

I added a <nav> tag as it's far more important from an accessibility point of view than a <section> is. <header>, <footer>, <nav> and <main> are some of the most important semantic tags! This is how people with impaired vision can find e.g. the menu with the help of screen readers.
