First because such rules are highly localized for instance you didn't tell us if you are in the United States or not.
As Steven Schweibold pointed out that even inside of a country (in this case the United States) the rules concerning taxes and vary by region (e.g. state) and then course their is county and/or city business requirements.
As a general rule of thumb, business for questions that may have tax/legal implications you should consult a CPA and/or a lawyer, in leiu of Internet forums.

20,126 PointsI am not a lawyer or an accountant, so take what I say with a grain of salt... Technically, if a web company is a for-profit company, it should report taxable income, but unless they have a brick-and-mortar storefront, they probably don't need a business permit; such permits are, as you have pointed out, normally required for the sale of tangible products, but are normally issued to companies who are selling products in a particular region or area.
I can try to find you more information on this if my explanation doesn't make any sense to you.

7,742 PointsYou are correct. I have a BS in Accounting and I'm not even comfortable doing this stuff myself. It typically involves consulting my CPA and resolving some tax questions with my state's Department of Revenue.
